For an on-road route I would maybe carry on down Leith Walk rather than Broughton Street, make use of the greenways. Then turn into McDonald Road and use the cycle priority lane which is quite reasonable. You can connect with the off-road paths there, or take a right onto Bonnington Road, then take your pick of Newhaven Road or Anderson Place to get down towards Ocean Terminal.

The nice new four-step light-controlled sequence at Hanover/George Streets can mean a four-minute delay, otherwise Brandon/Dundas/Mound/Bank/George IV would be my choice. I've no MTB so would probably avoid Scotland/Dublin Streets even at uphill-speed whilst commuting rather than pootling. As there's the left-turn escape from Broughton Road to Rodney Street I'd maybe turn left rather than go through the tunnel, go up Rodney St and Bellevue and Broughton St then round the roundabout, up Leith St and the bridges.

"On the way home I'm still taking the tunnel under Canonmills, riding up to the former cycle crossing at Queen St / St. Andrews Sq, riding over it anyway and then turning left at Princes St. to go up the Bridges."

This is the route I use and after trying several I think it is the best. But that route blocking at St A Sq is getting really annoying now. I can't see your map but on the way North I would say Leith St/Broughton Street as the cycle route round St A's Sq in that direction is stupid-I am guessing you have already discovered this from your aborted attempts! I have actually seen a few people taking the "desire line" of riding the wrong way down St Andrews Street! The other alternative of Dundas Street is a long string of potholes and traffic lights and not really recommended.

After a couple of abortive attempts at going in via St. Andrews Sq., I've settled on a route to the new office which seems to combine practicality with AWESOME POWER.

http://connect.garmin.com/activity/89558677

On the way home I'm still taking the tunnel under Canonmills, riding up to the former cycle crossing at Queen St / St. Andrews Sq, riding over it anyway and then turning left at Princes St. to go up the Bridges. Any other suggestions from town-centrists?

Riding in on the MTB is awkward. I feel like a giant sail with legs!
