What is the bike parking like there as I would like to jump off the bike and onto a train, (can't really take it with me as I will be driving back from my destination with no roof bars or bike rack)
Is it safe to park a bike for the weekend?

The NCP carpark at Leith street (the one with the car boot) has caged parking for a pound not sure how long you can leave it their mind.

"Is it safe to park a bike for the weekend?"
I would say yes.
Down south ramp and turn right at zebra crossing probably best.

You might struggle for a space at peak times though.

True.
Best to get there a bit early - which reduces the benefits of cycling to Waverley (a bit) - in case you have to 'tour the racks'.
More diagonally across the station (NE side) - though you can't actually go diagonally...

Thanks I will try the station rather than NCP (although on the phone the guy from NCP said St James has racks that are totally free(!)

No-one has put Waverley bike parking on OSM, which is surprising - but they have put the platform numbers on which is useful!
So the racks I mentioned are near the (platform) numbers 11 and 2 (near the pedestrian access from Calton Road).
Are there others?

Can be imported from Flickr, but not if "all rights reserved".
